did you just connect to the wires behind the drivers door, the doc made it sound like you connected directly to the controller but then that dont make sense because you gave wire colours.

Shouldn't need pin numbers for rear doors. But I found some wiring diagrams - not very good quality (for Golf year 1999).
Best to right click and save as, then open in photo editing program,
the block at the top labelled Jxxx is the controller - pin numbers are next to the wires after the Txx/

Check if you hold the key in the lock position in the lock - all windows should shut, not sure about the sunroof though.
So would only need one circuit in the drivers door.
There is a controller attached to the window motor in each door.

Need to take interior door panel off. The cover of the grab handle is attached by clips and will pull off, then there are two screws behind.

There are also two screws at the bottom of the plastic panel.
The panel is held on by several clips, start at the bottom and pull outwards.
Lift the panel up slightly to clear locking knob and carefully pull out, there are several wires attached.
Unplug all the wires (hold plastic latch down on connector to release and pull out)- (speaker, door light, switches, alarm LED) and unclip the door latch cable.
Leave all exisiting wiring connected and attach circuit to it near to the controller. Circuit should fit easily next to controller behind door panel.
